The primary difference (other than the fact that Adrafinil isn't FDA approved) is that Modafinil is significantly less hepatoxic. Adrafinil CAN cause liver problems in some people (tho not most) and Modafinil is much less likely to do so. That is the main reason Modofinil is FDA-approved an Adrafinil isn't, tho I wouldn't be surprised if there was business or politics involved too.
